I love space westerns (Cowboy Bebop, Outlaw Star), some mecha stuff (Evangelion, Gurren Lagann), and a smattering of other things like Ghost in the Shell, Samurai Champloo, Stein's;Gate, Planetes, Serial Experiments Lain, and Nichijou. Those are the favorites I'd recommend to most people.

I really can't get behind popular shonen stuff (Naruto, Dragonball, Bleach, One Piece, Hunter x Hunter) because usually all the dramatic tension gets lost behind arbitrary events and outright deus ex machina where the main character's power level (or chakra or what have you) spikes at just the right time, or you have the trope of hated enemies becoming friends for not particularly good reasons, major plot holes, and HUUUUGE amounts of filler because 100+ episodes loses substance/gets ahead of the manga schedule at some point. I just don't get why these things get such a huge following. That said I love the abridging treatments some of them have gotten as they fix or obviate most of the issues and make it into a good comedy.
Generally I like things that set out to tell a story and then execute it well, and if a series goes beyond a couple seasons its doing it wrong. Internal consistency is nice as well (super saiyan is supposedly a legendary thing, then suddenly half the cast is going super saiyan 9, or nen in Hunter is supposed to be a huge secret, suddenly nen users are everywhere, killing huge numbers of "muggles" and doing huge flashy things in public).
I like some of most everything in terms of genres, and I'm always looking for something new.

2edgy4u would honestly apply to most of that shounen stuff.
never seen planetes or lain, or outlaw star, but the rest of that list is pretty good
i have gits on hold and im watching champloo. gits is alright and i acknowledge its quality, i just havent gotten into it; champloo im not totally sold on because i really dont like mugen, but im gonna keep watching.
Thinking about it, Serial Experiments Lain may be one of those edgy things. I mean, I really like it, but it's one of those shows about questioning reality to the point where some scenes are more about conveying an impression than an idea, if that makes sense. I still think it does it very well and is an interesting experience, but it's probably the least "accessible" thing of the bunch.
Planetes is great in that it's probably the most realistic representation of space travel of anything I've seen across all fiction, and it's got a nice plot to boot. I love the flow of GitS, the setting, and again the realism in the combat. It's not all flashy moves and super lucky main characters, but gritty combat that flows from the cool tech where things actually get blown apart with consequences. The music helps, too; not overdramatic or out of place. I saw the films before the series, so you could try that to dive in.
As for Champloo, Mugen's not my favorite character either, but the series has a lot more to offer. O' course, there are a lot of anime that I love that have characters that I absolutely hate (Feiris in Stein's;Gate, Asuka in Evangelion) but in the end make it work.
Faris and Asuka are definitely not my go-to "do not like" characters in those shows; I honestly can't think of a character I dislike in S;G, but as for NGE, Shinji is definitely one of the least likeable protagonists from anything I've read or watched. I don't really want to extrapolate too hard on why, since there's tons and tons of angry rants on the internet defining why Shinji is so annoying - NOT a bad character, but any means - just unlikeable.
Everyone in NGE is fucked up in the head, but while Asuka is mostly abusive (and then later a little despondent) and Rei is all kuudere, Shinji is just an annoying, whiny little bitch with some serious social issues and pent-up sadness and hatred, like a nice little psychological shit sandwich.
I can understand that, and certainly while Shinji isn't the most likable character, I feel more sympathy for him than Asuka. She is generally treated well and is shown to be competent at a few things, but Shinji's got her problems plus he's good at nothing and only listens to a single cassette tape for fun. As for Faris, I just get really annoyed with her playing her character all the time and it's hard to take her seriously when she wants to be taken seriously. But that's just me, and there are plenty of good reasons to like both of these characters. I'm just making the point that one hated character doesn't necessarily ruin a series, nor, as you said, is a hated character necessarily a BAD character as long as they are well fleshed out and interesting.
On another note I just started watching Cromartie High School. That is some weird stuff. Pretty funny, but confusing at the same time.

Wat. I assume you've at least heard of Pokemon or Dragonball, neither of which are about school, or some of the other ones I've mentioned. Beyond that, there are few that actually deal with high school problems as their main plot. A good number of them are "I'm a high school student but I transform into a crime fighting robot/witch/animal/motorcycle/burrito".
And Fullmetal is one of those things where I love the concept, but the series gets bogged down with shounen garbage.

I guess if I'd had to pick a favorite at gunpoint, it'd probably be Code Geass. It has a very interesting story/concept. Although the reason why I'd pick it as my favorite is because it's one of those series that I have a lot of fond memories, since it was one of the first anime I watched, that I KNEW was an anime.
Runner up is Steins;Gate.
Either Katanagatari or Tatami Galaxy.
Gurren Lagann still holds a very special place in my heart.
It's been said a million times but Cowboy Bebop is high up there too.

Last Exile pushed all my buttons with its premise alone. Of the handful animes that I watched, I love it the most.
I liked the first Fullmetal Alchemist as well, but Brotherhood's pacing felt more like an "in previous episodes" retelling (which it was) than an actual story, to the point where the only twists that made any impact were things that didn't happen in the first series (like Roy burning one of the important characters alive). And then mysterious chinese alchemists arrived and things got even worse. I just dropped it after the, admittedly, pretty interesting story recap episode with Ed's and Al's dad.
evangelion is the single greatest animated show ever created and this will never change

It is a good anime Terbs, but I wouldnt say the greatest. Maybe far from it, still a good anime though. But god damnit, like everyone has a mental problem in that anime...

FLCL is probably one of the best anime's as a coherent whole. DBZ and Gurren Lagann can be really awesome piecemeal. Although each have really, really, REALLY lame moments along with badass ones.
