I think if I supported the "notes aren't a punishment" statement in the past I don't anymore. I do honestly and earnestly use them as punishments but I do so instead of bans (and bans haves their note anyway) so it is more of a system to let people make mistakes. I also have a personal rule for "how many notes people are expected to accrue in a year" and it's helped in rationalizing mistakes as something that will always happen from admins and players alike.
