Here's one more! The Antique Laser Gun often seen inside the captain's display case references System Shock 2's Apollo H4 Argon-Suspension Laser Pistol. This is much more noticeable if you observe the concept art of the weapon created by the developers of the game.

Hierophant is a ripoff of a boss with the same name from Hyper Light Drifter. Hiero used to even use the boss's sprites ripped directly from that game before it was turned into the giant staff we know today. The purple damage tiles hiero uses are still from that game though.

EDIT: Shit, Jac beat to this one. To add to his post, bileworms and brimdemons were both inspired by binding of isaac enemies. However, while bileworms look very close to their worm counterparts from BoI, brimdemons used to be loosely based off of risk of rain imps and their new sprite is based off a tortured soul from DOOM.

The loader modsuit is also based off the character from RoR with the same name.

Space Dragon's original inspiration was Ridley from Metroid, and its also why its called Space Dragon despite not being a dragon. It quickly deviated from this initial conception however, as the original version being a purple ash drake was of little quality. The current leviathan design was initially designed by Arm and I believe it's based off of something but I don't remember what it was.
